try the rubber hose trick. You may need someone to ride with you on the back and use a piece of rubber hose to there ear and then the other end can be used to locate the sound.
I had a vibration from the fuel tank on my Night Train tank . I ended up pulling the fuel pump out to change to a custom paint set and when I did I found the float wasn't clipped all the way down into the sleeve it slides into. It has a lock tab on it that will hold it firm when it is all the way seated. It wouls make more noise as the rpms climbed. I don't know if this may be your problem .Mine made more noise when the tank was getting empty than it did when it was full.
Don't know what you should do, but, if it was me, I would check everything twice. Then I would ride it like I stole it. It should either wear in, or wear out. If it wears out, take it back to your humble trusted dearler. Like the ones that sounded so helpful when we were buying our bikes. Amazing how writing a check to someone can change them so much. Thanks to all for the replys. I have checked and re-checked all nuts/bolts. Maybe I will pull apart the tank to see if possibly the fuel pump is the cause. If I am lucky enough to find the source, I will post and let everyone know.

I have had a similar problem and discovered it was the new billet headlight nacelle.
Using the original globe the nacelle comes with several rubber mounts but are difficult to install, consequently dealers such as Trivett's in sydney leave them out so it is easier to install but it drives you friggin crazy till you find the noise!
So... take apart your headlamp cause the globe is prob shaking inside!
I had a noise from the rear that turned out to be the plastic lower belt guard. when the tire was changed they put the upper first and then the lower and it rubbed on the sprocket and left black streaks. it would only do it when it was a certain temperature range outside.
