Ok...I need some input so I can set up my duece without screwing with the warranty.
1) I got a set of Rush slipons for Christmas. If I put these on I will lose the crossover pipe in the exhaust. I've been told I won't notice any change in performance. I've also been told that if I just change out the slipons I don't need to remap the ECU...True or False.
2) I'm also considering putting a Screamin Eagle Stage 1 Kit on. I've been told if I don't let the HD service department do this I will void my warranty. I've also been told different stories about remapping the ECU. If I put a PCIII in at the same time and the proper map in that unit...do I still need to let the HD shop remap the ECU or will the power commander take care of that?

When an EFI bike is modified with an improved airflow filter and a performance exhaust system, the EFI fuel map needs to be modified to compensate for the increased air getting into the engine.
In my opinion, Slip-ons do not change the exhaust impulse characteristics enough to justify concern. However, changing the air intake system is a different story (likely requires a new map).
The PC should take care of the Map issue (No ECU re-load).
I have an 02 Deuce and do the work myself (not in-warranty). Can't help you with your warranty question.
If a HD dealer does the stage 1, beyond the date of when you bought the bike new, it is usually only warranted by that dealership. If you do it yourself or have an indy shop do it and something happens that is directly connected to what you did, then you will not be covered.
I have never read on this or, any other forum, where doing a stage 1, caused any type engine failure. I'm sure there are some clueless owner's, that have screwed with their PC III or equivalent, to the point where the engine was running lean enough to do some damage.
On the whole, members of forums like this one, are aware enough to at least ask questions, if the bike isn't running properly, after they have worked on it.
Question #1..True, you don't need to remap

The Magnuson Moss act of 1979 state that a warranty in its entirety can't be void by a modification. Example, if you change your exhaust and your front fork cracks, they cant void your warranty because the 2 things had nothing to do with each other. Now if your A/C didn't filter something out, and that caused the damage, your out of luck.
It wont void your warranty. As tmitchell said, slipons are fine with no change, Air fuel mixture will stay the same in the engine. You may experience some decel popping when you let off the throttle though. Just bite the bullet and do the A/C at the same time with a PCIII or SERT, or Fuel Pak and you will be much happier.

You don't say which baffle size you got, I have 2" on my 07 FLSTC and was told didnt need any Fuel Mgt. change if Air box stayed stock. Now', most are saying no bigger than (1 3/4").
I went with pipes, SE/AC, SERT, and dyno at to help cooling which it did.
If you change the Air box to any other than stock and pipes then you will need some kind of fuel Mgt or download.
I got the Rush slip-ons with the 2.00" baffles. I am now thinking of ordering and installing a Arlen Ness Big Sucker intake and a PCIII to do the management functions. Any thoughts?
Order the PCIII from Fuel Moto , tell them what mods you have done and they will put the correct map on it so all you have to do is plug and play, that way everything will work as intended and you wont have to pull your hair out trying to figure out how to put maps on it.
This is the best thing to do as far as engine mods without getting into the
engine itself. Next would be to add a cam etc.....

+1 on all the above. I had rush 2.00 and it was fine, now I have stage 1 w/ V&H shortshots and just use XIEDS for now bike runs great, all the add-on fuel conrolers work and make your bike happy
