This is a well balanced answer. I said HQ but I'm sure there are other guys who will give you a package deal that will give you the performance you want. The guys I know who build bikes and tune them say leave the Screamin Eagle stuff alone. It is designed to pass the EPA standards on their CVO models so has limitations.

The heads are a major part of getting a bike to run like a raped ape, too. They need to be ported properly. That and the cams with the stage one and big cubes if that's what you want.

The HQ guys will analyze your riding habits and tell you all the changes you need to make for your style based on experience. Lots of guys have made the mistakes already. You don't need to.

Best mod I've done power wise has been S&S 501 gear drive cam kit, retune on race tuner and SE air filter. on stock 96" w/ vance and hines true duals and rush slip on's.
I can run side by side on my roadglide with chopped tourpack next to my friends SE 2009 Ultra

Great advice, I didn't realize where he's located. I'm half way across the country, and I deal with Dave. I got my Baisley Super Stock Heads from him, as well as my HPI 55mm t/b. Right now, I have a Darkhorse Crank, HQ 113" Pistons, and SE Jugs sitting at his shop. As soon as I tear this thing apart, I'll ship Dave my bottom end- he's going to split and bore my cases, install Timken bearing and new crank, and put all back together. He's been great to deal with for the past year.
