My '05 had a valve seal issue that showed up at around 18k miles. Apparently a known problem, covered under warranty. Not sure if that's a problem specific to the '05's or not.
Also check out HD Bulletin M-1215 which addresses the steering head "clunk". You can tell if it's been addressed on yours by removing the chrome cap on the steering head. There is a nut and washer under there. If the washer is flimsy and has a tab that keys into the tree, then it has NOT been done yet. Here is a link to the most recent thread on the topic, with P/N.
Can't think of anything else off the top of my head. It's the best bike ever! But I might be a bit biased.
The seal was an '05 issue only. The only problem I've run into is the emptiness of my wallet after buying my Train.......
Enjoy, but watch out for those guys in the Night Train picture forum! They make you spend money.......

Yup. Bunch of bastards in there. I've been eating ramen for the last 3 months so I can save for parts. Paying for the bike was the easy part! I think those guys are always saying "that's just my .02" because that's really all they have left. LOL
So.... Buying used is good!!!
7000grrrrr
