put them right back in

I never rode the bike with the stock pipes so I couln't tell you. But there's plenty of power on the bottom end. Is your bike injected or carb? On my cousins injected deuce when he pulled the baffles out of his short shot V&H he remapped. There is a seperate download for baffles or without for the power commander.
