I just ordered a set of Samson true dual 33" long tails with baffles and plan on getting a new air filter soon.
I have a few questions; first being with just the pipes will I need to retune the bike? When I get the air filter that is basically a stage 1 kit so can I just get the dealer to load up the stage 1 tune or will I need to get a tuner and have it tuned?
I just installed headers and mini cholos and I had to get it retuned. My a/f ratios were way off. I would put the air filter and pipes on all at once and then get a dyno tune...YMMV

Your plan is a good place to start. The stage one flash is basically tweaking the stock map and in some cases increasing the max rpm.
Eventually you will buy a tuner and get your bike dyno tuned.
The fuel moto folks have a huge library of canned maps the match most configurations of the Power Commander users, I would start with them. Or you can go with the HD tuner.
The way the EPA has made HD choke the motors down to pass their test, The first thing I did was do the usual STG1, SERT and dyno tune, then I added Cams..
Major diff after U get one tuned and running the way they should be.
I would get it all done at once. Lots of opinions on this. I had just pipes on mine and got decel pop. Got me a new breather and tuner and now no pop. Also just my opinion get youself a tuner instead of a flash because if you want to change anything in the future you will need another flash with tuner you do it yourself. I got mine from fuelmoto call them they got everything you need at a great price. They can answer all your questions.I installed mine by myself and if i can do it you can.
Decel pop is more of a sign of running rich than lean, the unburnt fuel is burning once it hits the hot header. On my Daytona 675 once I removed the Secondary Air Injection system and put a slip on on it was popping like crazy. Triumphs have a computer program that allows you to mess with the ECU through the OBD2 port and I leaned it out a touch and she was good to go. And I kinda liked the burbles.
Either way, will I kill my motor by running the pipes, stock cleaner, with out a tuner for a week or 2? I may just throw down on the cleaner and tuner but I'm not sure at the moment.
The dealer quoted me at a grand otd for the SERT and dyno run, getting the A/F to around 13.5. But I found some PCV around various sites for under $300 and I might go that route. Any benefits to either or? I know there is a crap ton of info on this so if you want to smack me and tell me to search I will.
