So what brands of brake pads are you guys running. I am thinking the stealership may want me to change them before they'll pass the inspection on my bike and I may head them off with changing them before hand. I do know they are lower, but not critically low.

I have the lyndalls on the front of my fat bob from recommendations here on the forum. First off WAY better than stock. My only question would be, how to stop the squeak?
If you are getting a squeak (I have never gotten the squeak) you can get a lubricant for teh back of the brake pad from any auto parts store. Put some of that on there, and also clean off teh brake pistons with brake cleaner and a tooth brush at the same time and see if it changes. What model is your bike?
