Yup 4 screws support the bottom muffler and I can assure you the top and bottom mufflers of my bike ARE NOT identical. Nor is the custom fit slip ons for the 14 fatboy lo. If this pic works you will see the 4 attachment points. Can't take the muffler off now cuz it's still red hot from riding.
The four screws you see are the bottom muffler. It's the best pic I can take now.

Wow. Well Harley made a change at some point to the bracket during the model year run. My wifes 14 Fatboy Lo only has two bolt holes in each muffler. So I was totally wrong about thinking the OP was mistaken. Also, there is definitly a top and bottom muffler as the OP said. It looks like you got em on so that is the main thing.
Had the same issue with my 13. I had the V&H Twin Slash and the lower muffler wouldn't go on far enough because of the weld on the cross pipe. I didn't have that issue with the Rush pipes or the V&H Straight Shots.
I have it in the shop now so I'll keep you posted. They have a Fatboy lo with the same exhaust and it looks like there was plenty of clearance from the cross pipe.
I'll keep you posted, hope they can get it on cause I scuffed up the tip of the muffler and I don't know if they will accept it as a return.
Hope I won't need the new tire anytime soon. Bike sounds great minus all the back firing it does when I decelerate. But I like the sound cause my sporty was stock and the stock for the FB Lo looks like crap with the off matching color pattern.
I'll be upgrading the air intake sometime soon, along with the grips, pegs and floor boards.
