No, replace the rotor.
The stock rotors are prone to warping due to being over heated from heavy braking. Best bet is to replace it with a "floating" rotor that's much less prone to warping. If you want to stay with HD parts, there are several floating rotors listed in the HD Accessories catalog.

I replaced my front rotor at ~20,000 miles due to warping. 90,000 miles later the front floating rotor replacement is doing just fine.

I agree with cHarley, good advice. A wobbly rotor IS a problem, as the rotor should run dead true, with no wobble at all. No manufacturer sells vehicles with wobbly rotors just for the fun of it!

As mentioned, you need to replace it, but FYI your 2016 48 comes originally equipped with a front HD "Floating" rotor...Stock

Is your bike still under warranty? May be worth talking nicely to your dealer. Rotors shouldn't go out of true unless they take a knock and a factory floating rotor is quite sturdy. They're only 150 bucks to replace!

warranty keeps popping up.

did the bike come from from HD of Baltimore? Those folks will bend over backwards to help you. I miss dealing with them. Good people. Gave me a monster discount on my 1200 kit and took my riders edge there too.

Bought it from Old Glory Harley Davidson in Laurel.

I spoke to them on the phone and they said they would have to look at the bike to see if it would be covered under warranty or not..
