I'm trying to figure out if this is a problem or if it's just characteristic of a 2 cylinder engine. Sometimes when I go to blip the throttle when about to downshift, the bike will give a weak rev, almost like a misfire maybe. I can twist the throttle but there will be minimal increase in RPM.
It's always done it, but now that I have a tuner, I wonder if it's just an ECM parameter that can be changed.
You don't tell us what your tuner is or what mods have been done to your bike. Start by using your tuner to tune or optimise your bike, then see how it runs after that. Its not worth chasing a suspected problem until you have a reasonably stable set-up. If you've never used a tuner before, it's better to get some experience under your belt, before you chase shadows!
Sorry, posted this from my phone so maybe my signature didn't show. It's an 08 Nightster, so EFI. It's always been present since I had the bike, so I'm confident it's nothing with my mods. The bike was stock when I bought it. I've got a PCV as a tuning mod.
Could it be something with my throttle cables? I removed them over the winter when I swapped bars out, but like I said it's always done it, and I didn't notice anything out of the ordinary when doing the work.

The cables don't know the difference between blipping the throttle with the clutch pulled in vs twisting the throttle to accelerate. If it doesn't bog during normal acceleration, but only when you blip it with the clutch pulled in (no load on the motor), chances are you need a map adjustment.
