The master cylinder plunger is machined and the cylinder it goes into is precision machined too, although its very strong when pushed straight in, it is very succeptable to damage from side forces. I would get down with a trouble light and closely inspect the linkage to master cylinder connection, while observing push the brake pedal and see whats happening, it should be smoothly pushing directly inward on the master cylinder plunger.
Also make sure the master cylinder itself hasnt been moved from its original position, if it got moved the linkage wont be pressing the plunger in the proper direction.
This may be something that you might have to trailer it to a dealer, I think there are speciality tools to diagnose the ABS system.
I wouldnt ride it there with the risk of the rear brake locking up.
could it be something as simple as the rotor is warped. My front rotors got warped and were pushing the pads outward so didn't have pressure until I pumped them.

i was thinking of that so i checked it and it is where it suppose to be, also brake pads still got over 30%
