Same experience here as RDSS. Don't know if it's the same as my 08 fly by wire throttle reset, but try this. For the 08 Street Glide (when the idle becomes confused and runs up to 12-15 hundred due to shut off while at high rpm)
Turn your "run" switch to on and leave it on. Then turn main main power (key) on for 8 seconds / off for 4 seconds / repeat 3 more times without delay. (honestly, this might be one more cycle than necessary, but I cant recall for sure)

start the motor. If you have the same idle control logic ... you will have just reset your idle speed to factory. Cure = let it idle down before shutting it off. Again ... it works on my 08 street glide. Not sure about your bike.
Dealer has a chip download but will tell you that it can introduce lag in throttle repsonse. I chose to pass on the d/l.
No problems since.
Just wanted to bump this. I just tried it a couple times on my 08 Nightster and it definitely did the trick. Idles a LOT lower even in stone cold start. This is after having the unplugged ECU in the bed of my truck in the garage for almost a month before getting it back together. Now to recalibrate the TPS on the PC-V.
