So I had found a small scratch "very small" on my iron's rear fender about a week ago ... I came home one day and it was gone, my dad had decided to suprise me and get it out with a scratch remover ... will this damage the matte finish of the paint or am I alright ? The scratch is gone but now im worried about the paint finish in the general area
what a scratch remover does is average the edges of the scratch so that the light hitting it diffuse making the scratch less noticeable.... shouldn't matter if there is clear coat or not... Some of those scratch remover do a very good job as long as the scratch is superficial...

Thanks for any input or info
do you know what your dad exactly did / used to remove the scratch?.. the HD Dealership sells a touch-up pen for denim black that does a decent job on small scratches.. unfortunately the denim black matte finish is almost impossible to maintain in original condition. after two years of riding my Iron.. I don't care for scratches anymore.. I wouldn't worry about what your dad did to remove the scratch... it is improbable that it actually caused any damage to the finish..
