What is included in a Stage 3 for a EFI sportster 1200 and what is the roundabout cost for the parts (not labor), also what are the reasonable gains of doing so?
I am not sure I have ever seen definitions for the various 'stages'. What would you like to achieve in terms of performance? That would be a better place to start, then talk to a few tuning shops, including two favourites in here, Hammer and NRHS. They can offer increased CR, ported heads, cams, etc and pretty well any performance profile you might want!

3000 bucks or so. Power gains depend on a lot of things, parts and head porting being two of them. Gains can be huge....I'm close to 115hp 90tq on pump gas 1250 stock bottom end

There is no stage 2 or 3 or what even is stage 1? These are just generic terms people throw out there.
As for going thru the trouble of making an old style antiquated Harley run fast, I guess it’s only really to go against the grain and prove a point, but it’s pretty pointless, you will never achieve what an inline 4 can do. A stock 600cc sport bike can out run a built Sportster, why bother. The money you will spend on parts to get 100hp out of a sportster you could buy a used 1000cc inline 4 sportbike and go faster than the Harley ever would go and then keep the Harley as well.
I have had a 101hp 1250 bike and to me it wasn’t any more fun than a 80 hp Harley. The chassis and transmission/shifting isn’t built for it. It’s a complete waste of your time.
