it could be just bad gas i guess, put some seafoam and ride for another new full tank of gas. if it just started and it was good before no mod made.
also reach behind the intake for map sensor it may get loose. find mine loose after it was doing the same thing . mine was intermittent .
To be fare to them, I was on a trip and it was close to closing time and they did a quick check for me. They are not my local dealer.
I see. Well, I would start with the fuel pump which is inside the gas tank. I note that you mention that the problem started after you filled up with gasoline. You could very well have a plugged or restricted filter which is restricting flow at lower rpm or you might (less likely) have a cracked fuel pump (they are made of plastic). The fuel filters are commonly replaced and they are about $17.00 or so.
With just stage one add ons I'd disconnect the tuner and see if it runs any better, at least you would be able to cross it off the list of possible issues.
When I was running my first PCV years ago it did the same thing, pulled it and the bike ran great. Fuel moto replaced it and all was well, decided not to use a piggy back tuner any more and sold it so I could get the power vision.
In addition to what has been said, Look on top of the induction module, behind the air cleaner, use a flashlight. There is what looks like a hose fitting (purge tube) that should have a rubber cap on it. If that rubber cap falls off, which I have seen before, will have symptoms you describe but usually bike will throw a code. Rubber caps can be bought at autozone.

UPDATE: The problem turned out to be bad gas. After a couple of fresh tanks and some Sea Foam the engine smoothed right out.
