The cam chain tensioners were just replaced (along with the cams and adjustable push rods) by HD according to the previous owner 2 months before I got the bike. Will pull the cylinders and valves first and if I find nothing wrong, will open up the cam box. Y'all are awesome by the way! Can't say thank you enough!

Do the compression test first before you go to tearing into anything.
Let's say I buy the tools to do the valve job and change my springs. What tool do you recommend? Is this pretty straight forward? Looks like just a spring compressor right? Is this something you'd recommend a first-timer do, or take it to the dealer? Is there any way I can skip paying for the dealer to break down the motor by bringing in just the top end?
Before tearing into it would suggest having a dealer look at it. An experience H-D mechanic may know right away what the problem is. Tearing into it without knowing what the problem is may make it more difficult to determine the problem. A pile of parts isn't always as easy to diagnose and a running motor. Just my opinion.
Well I had my local indy look at it (trusted friend, was lead service tech at local dealer for 10+ years, then went rogue and opened his own shop)...
Bad news. Somehow my banjo bolt did break (perhaps over-torqued at some point?) and flew into the intake, tearing up pretty much everything in its path. At that point, there was bits of shredded metal that continued to do damage, making it all the way down to my flywheel. Heads need to be replaced, flywheel needs to be replaced, and crank case needs to be split to do that and clean all the debris out to try to salvage it. He is recommending a complete motor swap.
Well, I was planning on doing a Stage 3 on her anyway. She already has the SE-203 cam (confirmed) that I can pull from her existing box.
So next question: Should I buy an 06 used 88ci (this year had the better valve heads), slap my cam in and call it a day til I can bore it out? (approx: $1800)
Or should I dabble in trying to throw a 07-08 96ci and 6-speed tranny on it? (approx $2300). Heard this can be done.
I've only got $4000 to spend between parts and labor, so no way I can afford the S&S motor...
Wow that sucks that a bolt went through it. That pretty much junks out the engine. Hard to say if even the camshafts are salvageable if there was that much metal through the engine.
If it was me, I would just replace it with the 88" engine. You can do a whole lot of upgrades on that engine with the money left over and still have a great set up without much hassles at all. On the 2006 engines there was an issue with the injectors being an incorrect size and giving trouble. According to the bulletin, the new injectors will have 25 DEG stamped on them, if they do they are good to go. Or change the injectors on the new engine, I'm sure there are much better options out there these days anyway, or use your original throttle body.
Thanks for the heads up, Guntoter. Fortunately my bike is carbureted, so just gonna bypass the injectors and use my Mikuni. I also already pulled my cams and they look fine. I found a sweet deal on a 2006 CVO 103 that will bolt right up to my 5-speed. Low mileage and pretty much the same price as a low-mileage 88ci. Gonna talk to my wrench tomorrow and if he agrees, I'm just gonna grab that and bolt her up. I'll be sure to let y'all know how it turns out. Good thing is, the heads are already ported, comes with a SE 253 cam, and I can always bore out to 107 if I want.
EDIT: Okay so if I do the CVO 103, it comes with SE 253 cams. Keep these or throw my SE 203s in?
