A 103 from an 88 motor uses a longer stroke and the cylinders are bored. Which ever way you go, it's going to cost. Say you can get into a used 88 put it in the bike, how much do you think you will spend and it's not new and has its own set of problems. I think the cost between a new 88 or new 103 is not that much. There is no cheap fix for a new motor, even if you do all the work yourself.

I would fix what you have. Bore to 98", Darkhorse crank repair, ported heads with a new cam and money left in your pocket.

Found a SE 103 motor from a 2006 Ultra that has been completely refurbished for $3000. Zero miles. Think I may go that route. Calling my wrench on Monday to discuss. If he agrees, I'll order it and tell y'all how it turns out. The Longstroke program (which replaces your motor for about $5000) from MoCo is an okay deal, but I think getting the one on eBay is a better deal. Plus I can part out my motor to scavenge a bit of my money back.

+1 Make something tough, all money is focused on improving vs replacing then improving

The problem with fixing what I have is that the motor is already tore down at the shop, but they're willing to forfeit the tear-down/diagnostic cost as long as they fix it. And the cost to rebuild it is roughly $2500. Cost to put in new motor is about $1000.

Take a long cool look at this, before finally deciding! Any work done by someone else is going to cost you labour. Fixing your own engine is already costed, so making sensible mods, to improve performance, is only going to add extra material costs. Fitting that 103" will add further costs, such as beefing up the clutch to deal with the additional torque, as well as installing it. When I had a new engine fitted the compensator was worn also the primary chain, so there can be further hidden costs. Make sure you get everything covered, so you have the bottom line well defined.

If you buy a used motor make sure you get some paperwork for it if the cops run the engine number and see it doesn't belong to the bike,it could be a BIG headache for you legally.

Well with the help of everyone in this forum and a few other sources, I finally came up with a solution. Basically Frankensteined the motor, BUT I feel like I did it right.

Kept my 1999 RK transmission and primary.
Used '06 CVO crank case from a Screamin' Eagle Ultra Classic
Used stock 1999 cam plate and tensioners (new boots) (will go hydraulic later, couldn't afford now.)
Went with new S&S 551 Easy Start cams (for added compressino and stock starter)
2015 stock bore (103ci) cylinders and heads from a dealer take-off of a 2015 Electra Glide (literally no miles on them other than whatever start-up test the MoCo does)
New Wiseco 9.6:1 high compression pistons
All new gaskets with .030 cometic head gasket
New stock stator (mine was pretty caked up, so went ahead and replaced)
All new gas and oil lines

Waiting on new hoses to get here and we'll see if she starts up! If she does, I'll have effectively turned a trashed 88ci motor into a mostly new 103ci! And still have my cylinders, heads, crank case, and SE 203 cams to sell to make back some money! Overall, project cost me about $1500. WAY better than the $3200 quote to fix what I had, and $5200 quote to have S&S build out the motor.
