The dealer download is probably okay for HD installed accessories, but may be suspect with other brand parts. Getting a tuner you're considering will definitely fine tune what you have.

I have a stock motor now, sans the Big Louies, but am looking into a Stage I myself.

It all depends on the specific mods you are going to make, the features you are looking for, and the support level you require. The best advice I can give is to do your research as to the tunability and tuning resources available within the various products on the market.
