Security System
You should be fine. I added the HD siren onto my security system just because I like things plug and play. For the cost of the bike, saving $40 or so wasn't an issue. I did get the siren module that has the pager capabilty, and have since bought the remote pager. As everyone says, a thief will take it regardless, but at least I did the best that I can at minimal cost, (I also have the rotor lock and a cable to go thru the wheels). If it saves just 1 theft attempt for my $150 additional investment, I'll call it a good investment. I think the best deterent is where you park it.

if someone fails to learn how to use the security override, how is that the factory security's fault? it is simply doing what it is designed to do. if you lose your car keys, is it your car's fault that you can't start it or unlock the door?
but, some of this is moot. the op is talking about an 06. the 06 does not have the proximity fob. the owner has to physically set and/or disable the security.
I disagree. the 'main cause' of failure to start is not the fault of the factory security, but of the owner who fails to set up his bike properly and use the tools that are provided for him.

*UPDATE*
Got the TSSM w/ two push button fobs in today along with the HD smart siren instead of the radio shack siren. (Found a better deal on a new old stock smart siren for a Dyna 96-03). Different (kit #) but the same (siren part #) for my 06 FLHX in the kit. Installed everything this afternoon and the TSSM works perfectly with both fobs. No programming needed! The siren was a little tricky. At first I couldn't locate the plug but eventually found it stashed VERY well behind the panel where the siren goes after I decided to remove it from the bike complely. I changed the sensitivity to level 4 and just by barely moving the bike will trigger the alarm.
Very pleased with this addition to my ride!
Now I just need to figure out how to change the pin # which I'll probably never use.... Better safe than sorry though!

Had an '03 Dyna with the factory security system, push-button fobs and it worked faultlessly for the 8 years I owned it. Exchange the fob batteries occasionally, don't leave it until you're miles from home and it dies!
