Since you are going on a long trip I'd take it to the dealer now and have them test ride it and see what they think. For peace of mind, I'd like to get this resolved before my trip. If the dealer seems to be just blowing you off with a "that's normal", try another dealer. Also, have your issue documented in their system in case something happens later when it's out of warranty. You might be able to go back and say you brought this to their attention earlier and they did nothing. Good luck.
Not sure how loud your Rineharts are but the trans noise on my 07 is gone since I drained the Harley fluid and put Bel-Ray synthetic in the transmission, wellllll and I installed a set of Wild Pig slip ons at the same time. Considering you have aftermarket pipes and an 06, which aren't common to the trans noise,and it seems to have progressed I agree with the others, get it checked out.
It's time for an oil change anyway so I do the tranny too. I'm heading out saturday morning for a two day 500 mile ride so theres no time for the dealer to look at it.
I forgot my bike was still under warranty. Duh!
For some reason I had the impression these things didn't have a warranty. Everytime I talk to the dealer about a part or something it's never covered and I have to pull teeth. LOL

Running hd syn3 in your tranny? big mistake! Harley thought this was a great idea till they started getting complaints now they don't even reccomend it anymore in the tranny. Switch to a good gear oil. amsoil,mobil1 75-90 or redline shockproof or harley formula plus and you will be better off.
Well I called the Harley dealer and he said it's probably the primary chain so I checked it and it is adjusted right.
Now the nosie is getting worse! This ain't good. I'm somewhat of a motor head and it sounds like it's in the motor up top. Almost like a rocker arm is screaching. It hard to tell exactly where its coming from but whatever it is, it's bad.
I have to agree with gunrunner regarding the use of Syn3 in your transmission. It's a big mistake!
I personally, hate Syn3 period! For $10 a quart, the quality is 1/4 to Amsoil, Redline, or Mobil 1! Your transmission uses a little more than half a quart of oil, and it generates quite a bit of heat at high speed. Using Syn3 will only makes it worse. Sorry, but that's just my opinion, but from experience.
