Default target tune problems

I have a target tune installed on my 08 flhtcu and I have a tune provided by FM on the PV. Here is the problem...when I flash the FM TT tune to the ecm the bike runs like crap (misses and feels like its starving for fuel), when I take that same tune and put it in the autotune the bike runs better that it ever has. I complete a solid autotune run and flash that to the ecm (I have done a number of these with scaling and capping both). When I flash the autotuned tune to the ecm the bike runs like crap again.
FM TT flashed to ecm - bike runs like crap.
FM TT in autotune mode bike runs fantastic.
I do have a solid light on the target tune. Another this is I spliced the 2 wire 4 pin plug into the existing 2 wire 2 pin plugs that are on the bike.
Does anyone have any ideas on this?

I had the exact same issue on my Dyna, turns out I had a loose wire on the O2 sensors. Those things are a bitch to connect to the module. Just go back and give all the wires a tug to make sure they're clamped down good n tight to the module.

Problem Solved! It seems when I flashed the file from FM to the bike I did not choose "yes" when prompted regarding fuel trim changes. Reflashed it, chose yes and the bike is running GREAT! Auto tune and Target tune iare both functioning correctly and there is a very real difference with the performance. I have no idea how this will affect fuel economy, but I dont ride for fuel economy
