I just got done cleaning the bike, and installing bag guards.I have the bike resting on the j&s jack so that it's sitting straight up for winter storage. Is this a good idea or should I let it down and rest on kickstand?

Either way is fine. Although today's tires are much better than years ago, I'd still roll my tires once during storage to not get flat spots. But, the couple of years I didn't, they were fine.
Oh boy! We are talking a couple of months. The suspension was made to hold the weight of the bike. Never was it designed to be stored with it off the ground and the suspension unloaded. Use a fuel stabilizer and a battery tender and pray for riding weather. After all is just a bike..

I agree, but if you worry about it just put 50 -60 psi in tires before parking
I slide my jack under the bike and raise the bike enough so that it is standing straight up but the tires are still on the ground and the jack isn't supporting the full weight of the bike. I can get around the garage much easier with the bike straight up plus on a not too cold day if I'm in the mood to sit on my little wheeled stool and roll around the bike to clean, tighten, whatever it is easy enough to do.
