Ugh. Wheel size doesn't have to affect tire diameter until you get over ~19" wheels.
I don't know enough about the wheels on models that early, so I can't tell ya much. I think to go with anything newer/newish you're going to have to convert your brakes to the Brembo stuff from 07+.
Head over to the wheel and tire section. All the answers you need and more,almost any wheel can be fit with the correct combo of axle,bearings and spacers and some will require the newer Brembo calipers as well.

Easy then.....you currently have the 0ne inch axle. It was used up to 2007. You can reuse your axle and spacers.
They went to 25mm in 2008+.....youll need the axle plus spacers. Basically, set it up to copy the later models. Different wheel, bearings, brembo calipers and disc.....etc.
I put 2010 front wheel plus Brembo configuration on my 1998 Ultra.
