The bottom port nipple is not used on the regulator for a hose line, so point it inwards when you install the new one.
As for your check valves, they are incorporated into the 14 and 13 hoses, and not like on the older bikes where the valves where separate pieces that got screwed into the bungs upper threaded channels, before threading in the hoses.

I bring this up, since it may be a check valve problem, and not the pressure regulator that is worn out, that is causing the problem. The bike is pre E-10 fuels and some of the old check valves used rubber ***** that would swell up due to E10 that would cause problems. So on outlet hose, should be able to suck on it and get air flow, while on the return, blow through it to get flow through it instead (and not the other way with the check ***** stuck in the open position).
Also around the time that HD went to the plastic flex hoses, so make sure you don't have pin hole leaks in them, or the other hoses in the tank as well.

Note, if you have not changed the fuel filter in decades, do so. The old filters are just paper type elements that would gum up over time,and really cause some loss of pressure problems to the fuel rail. Yes they can be reverse blow out to semi clean them if push comes to shove, but new filter will flow a lot better/have much less pressure loss to start with.
