No indication what you have already looked at , and what you haven't. If you still have the factory front engine mount, it is 16 years old and has probably had oil on it since the first oil change It may be "decomposing" from long term oil contamination. Another candidate could be the top or bottom engine locating links. There is supposed to be a rubber cushion inside each rod end. If any one of those has cracked and come out, you would be getting metal to metal contact with each engine vibration. Also check for any exhaust part touching or being very close to some part of the frame or foot board. If your bike is like my 08 Road King, there is an exhaust pipe bracket behind the rear cylinder. If any part of that bracket supporting it is loose you might feel that metal to metal contact in the frame. Have you done anything to the bike recently that involved the exhaust system or the brackets supporting it? The rear muffler support brackets should have rubber isolaters. If either or both are missing, that could be your problem. Perhaps others will add things I didn't think of.

Had a new to me used FXD that would vibrate and make my shin bones uncomfortable if that makes any sense, nothing in the seat, just the pegs. Fixed it by properly adjusting the spark timing. It was a long time ago but I think it was too advanced.
