Difficult to Start 2000 Ultra
You say you adjusted the idle screws.... I have very little experience with the Magneti-Marelli EFI system, but know it's more complicated than adjusting a carb... Are you well versed, or at least familiar, with how to adjust the MM EFI...?
I would not say that I am well versed but the manual does a pretty good job of describing how to adjust the screws. I think it is easier to adjust than a carb.

Is it just a stage I, air cleaner, exhaust, and tune with PC, or engine worK?
I am not telling you to ride it, but it is crazy how lean twin cam harleys run from the factory
Also it runs fine once it is warme up? Have you been riding it? Sounds like you already did a lot. but I'd put some tanks of seafoam through and fresh gas if it runs good. Just cause it if was sitting gas is the common issue. But it is 23 year old bike.
why is check engine light going on and off? Does the power commander have an effect on stored codes or bringing up codes? My understanding is it piggy backs on and dummies signal, so I would think ECM would still record codes correctly. But I have no experience with PC or MM.
I would google 2000 harley MM hard starts forum, and see what kind of discussions it takes you into. Discussions from years ago are still on the internet. 2001 was last year of MM.
I am on my 3rd coil on my 2001. Hard starts, but not as hard as you have. since it is your dads, and if you plan on keeping it, i wouldn't be afraid to replace a lot of stuff based on age. Of course easy to spend someone else money.
Also, make sure the tune is correct. I have on 06 EGC and had a similar issue and the two things I did: I had a leak from a clamp on the fuel new fuel pump so pressure was low (but you corrected that) and then it was getting too much fuel at start so it would take several turns to start. Tune corrected and no more problems.
as for chain tensioner, youll hear the noise but why not just open it up and make sure, doesnt take much for that.
