Did you tug on each wire? If it stretches, it's broke.
Well, I'd hate to say it but I suspect the issue is in the ECU. It might be a short to ground on the sense line but I suspect that when the coil went, it took out the sensing circuitry in the ECU.
The miss-fire sensing is done by circuitry inside the ECU. Here is a example as to how the sensing is done..
The reason as to why you don't see it when reving the bike is that the ECU needs to sense a load on the motor before performing ion sense through the map sensor. You could try to whack the throttle hard and it might occur. Simple blipping don't create enough load for the ECU to sense.
You could try new plugs but I suspect that they won't help. Since the condition always seems to appear on both cylinders, the only common connection between the 2 is the ion sense line going to the ECU.. I guess it could be shorted to ground somewhere... Check for that..

I also noticed it started after a fuel stop. could some water in the gas be a seperate issue from the coil causing a misfire on occasion drain some fuel into a jar to check for water.
eatabullet take the time to give more information. when did it start what actually happens and how often is it an 06 is it modded does it have an aftermarket fuel management system and so on.
