Is there a floorboard lowering kit?

first stock floorboard(w/ ez brake)

For comparison of these forward controls use the rear brake master cylinder as a constant because it is in the stock location in all three situations. The stock floorboard top is just above the bottom of the master cylinder, and the foremost edge of the floorboard is about even with the front of the master cylinder. The j-fl forward control is at least in the middle of the master cylinder front to back (if not a little closer to the back) and the top of the footpeg is almost the thickness of the foot peg above the master cylinder.
To answer your question if the jaybrake forward controls lowers your foot...based on these pictures without sitting on a bike with a set I would have to say no, and might be safe to say that they may actually lift the foot and therefore the knee slightly higher. Granted your heel would be hanging below the peg giving a different foot position, but all in all it would be about the same knee height as stock.
Now look at the accutronix...the peg is just ahead of the front of the master cylinder and the top of the peg is roughly at the bottom of the master cylinder...so not only do the accutronix drop your foot height, they also let your knee drop some more due to the fact that they push your foot forward allowing the knee to straighten out. If you really want your crash guard then you will need to look into seat modifycation to lift your self a bunch and adjust your highway pegs so they are low where your foot wants to be.
