Back in Oct. '06 I replaced the stock HD rotors with a set of the HD "chrome" floating rotors and a set of Lyndall brake pads due to the standard braking noises and warped rotors with the factory stuff; that was right at 18000 miles. I now have over 33K miles on the bike and I'm starting to notice a slight pulsation again when using the front brakes. I thought rotor warpage was one of the issues the floating rotors were suppose to help with. I don't over use the front brakes, don't wait until the last seconds to apply the brakes, brake with both front and rear while downshifting, etc.
I had floaters with stock pads put on mine before I took delivery. Within a few hundred miles, they were slightly warped so the dealer replaced them under warranty. I now have 5300 miles and they are warped again. I'm the same way you are- don't ride the brakes, don't stop fast unless Ineed to, etc. The dealer sold me the rotors as curing the warpage problem...evidently, they don't. I'm getting ready to take mine in to see if they'll replace them again. This time, I may upgrade to the Lyndalls to see if it helps. I guess I'm lucky I'm still under warranty. You may have a big problem getting them to do anything unless you have one of those(cough, cough)"good" dealers.
I doubt I would be able to find a "good" dealer since the one I bought the bike at basically told me my extended warranty wasn't any good since they never serviced the bike. I took the bike to them for the initial 1K service and since then I've done all my own work. Even though I can prove all the records of parts purchased, mileage when I did all the services, etc., apparently that's not good enough. That's ok, the extended "warranty" comes to an end in July anyway.
The HD rotors are not real floaters according to a lot of people on this forum. Next time go with an after market rotor. I just installed EBC true floating rotors on my RK Custom.
Try cleaning the calipers and relubing the pins. Clean the rotors well too, especially around the buttons. Calipers should be cleaned and lubed at least once a year, depending where you ride.
