I have a 2001 FLHTCI with the M&M EFI and I paid $75 to have the dealer hook it up and be sure it was at spec. Then, I adjusted the hot and cold idles and it's fine now. I was having a problem with low cold idle (500 rpm). Now the thing runs great and it only cost me $75 and a few minutes dinking around with the idles. Check your manual because there is a procedure for this. e.g., you need to pull the fuses after adjustment and leave them off for a few minutes and then reinstall them. This prevents the ECM from re-adjusting back where you were. A $2,000 fix sounds way out of bounds to me.

Professor, how did you adjust the idles? I've looked in my service manual and can't find it, so figured it had to be done electronically by the dealer hookup. Point me in the right direction, please.
im definately not in love with this bike. Mainly for the fact that i didn't do the customizing myself.
Another thing, Ive been wanting to go with the Cycle-Rama engine kit that is supposed to make it a 95" with 100hp/100tq. what all would i have to do since i have the old EFI? i thought going with the new 09, i would benefit from the new features as well as a good platform to make some power. That and i would be putting down $7000-$8000 down on a brand new bike...and im only 23 so this bike would last me a long time.

get a new bike -- the deal breaker is that you are not in love with it -- since you did not choose how it looks. That type of bike is tweaked so you either love it or hate it (i personally am not in love with the decisions the previous owner made, but thats just me). If you can afford it, get a new one -- the deal you were offered was very good.
If you're having problems with the EFI or tuning, and don't want to spend the $$$ to fix it, I sure wouldn't be putting big $$$ into it to upsize the engine. On the other hand, if you're like I was when I was 23, I didn't have a butt load of money available for upgrades or to buy new bikes. You might be different, but like others have said, you might be able to fix this bike for a little money and keep riding versus strapping yourself financially for a new ride. Ultimately you'll have to decide for yourself what's right for you, your age, and your finances. Oh to be young again!
im a chrome guy so thats why im not in love with this bike. I took this bike on trade for my Ford Ranger i had. I had 10,500 in the truck and traded this bike even up. I just thought id give it a shot.
Its not that i dont wanna put any $ in it. I just dont want to put big $ in something that is almost 9years old and start off on a crappy platform. Why not just start off on something new that will last me awhile. I just listed my bike for sale locally till i get ahold of the guy that offered me 12000. Ill keep in touch. hopefully ill be gettin a new vivid black 09 streetglide!
i have 68K on my 2001 with M&M. many problems can be corrected by replacing the 300 kPi fuel pressure regulator with the 350 kPi regulator from Drag specialties. Dennis Kirk has in stock for about $80. increases fuel pressure about 15%. i put one on my 01 and a co-worker did the same on his 01 with amazing results. I'd be happy to $8K for my 01 RK though. I'm working on getting an 09 right now but all i can find around here (alabama, tennesse, georgia) is black and i'm not hep on constant cleaning.

One of the techs I know said that the MM EFI had some known issues but I swapped my 99 RK to a carb when mine started acting up. And now i have a found a delphi unit i will install next year. I like riding it so i just found the best route for now. But remember if you swap to a delphi you will need to swap the main harness and computer. But like the other guy said from the symptoms it sounds like a air leak on the intake someplace. Maybe just pull it out and swap out the intake seals first and see what happens.
