Default Engine Alignment Question

I have had a couple of rear tires replaced on our 06 Ultra and the bike has always pulled to the right. This weekend we took a little 600 mi. ride on a brand new rear tire and the bike tracked pretty straight, but we were smelling a "burning rubber" smell, sometimes? I was crawling around when we got home and find "LOTS" of rubber powder/flakes (no chunks) all up and around the front primary pully and frame. I notice that the belt is riding up against the outside of the front pully, but can not see any damage to the belt. The new tire shows no signs of rubbing or wear anywhere?? I am wondering if the engine is and always has been out of alignment, thus the belt wear, but the rear tire is aligned correctly this time, thus the straight tracking ?? Am I way off here? Thanks much, Craig H.
