I think the two most critical components for a smooth wobble free stop are: Head up and eyes straight ahead; and handlebars square when the bike stops.
The more you do it the better you will be at it.You should learn from your mistakes.I use both brakes all the time,since my riding style is very aggressive.It is a good habit to develope,especially in panic situations.
Both brakes smooth and slow. Just a lot of practice and 100's of thousands of miles. But I know exactly what you're talking about. Hang tough, keep practicing, and one morning when you aren't even thinking about it you're going to have an AH-HA moment and realize how smooth and straight it all went. From then on, it's just muscle memory, and lots of riding. Good Luck. Good recommendation about the MSF Advanced Course too....
