Default exhaust flow

Suppose that I left my true duals and AN air cleaner on the bike and re-installed my stock mufflers. What if any would the harmful effects be? I am not concerned with performance loss, just ridability or creating damage to the engine from lack of exhaust with the free flow of the intake end.

One thing you might want to consider is the stocks aren't baffled the same so one would flow more and be louder than the other. Might sound and act weird

I know lots of guys with true dual and other aftermarket exhaust systems using their stock mufflers. I don't think it's a problem to run this kind of setup. In fact, most companies that sell their true dual headpipes separately (no mufflers) state you can use them with stock mufflers.
