So far I have about 30 miles on my new 06 Ultra. The one thing I have notice is when stop in traffic even it's just for 5 minutes I can feel alot of heat and I mean alot of heat on the inside of my thigh so much I was just about to pull over and get off the bike. Is this normal, could it be because it's new any suggestions or ideas I sure would appricate. It wouldn't be so bad if the traffic would just move.
I've only got 600 miles on mine and it's the same.....much hotter than my EVO....I've been told that it will get better with a little more break-in...I'm going to Amsoil for the normal reasons, but it might help with the heat also?
There are many threads on this forum that talk about how to reduce the heat to your thighs. Most have purchased either a set of shields from Kuryakyn or Kool thighs and installed them on their bikes. These shields will greatly reduce the amount of heat from the exhaust to your butt/thighs.
Do a search and you will have your answers.

I have the 06 Ultra. Had the same problem. I put a PCIII on and richened up the mixture some. The difference is night and day. Stock is to lean and gets very hot. I have read that some pipes glow red. I had to put on the PCIII because I put on Screaming Eagle pipes and air cleaner. It also solved the lean and running hot issue.
I had the bike for 2 weeks and would stop at a light and it would go into heat management mode and idel real rough. Hot as hell setting on the bike. Problem solved with the PCIII. I have an appointment to get it dyno tuned on Friday. The canned maps really help cool it down and make it run better but a custom tune is needed in the end.
Mine has been dyno tuned as well. But, if you live in Arizona, and it's 105 outside, sitting at the light, you'll feel the heat no matter what.

Go to a set of true duals and your heat problem will be gone! A lot of the heat on the right side is coming from the crossover pipe. The stock system is not really dual exhaust, but actually runs a lot of the rear jug through the right along with all of the front one. I can't believe the change in our bagger after I installed the V&H duals and their slant tip slip ons. Sounds great, runs great and it's almost pleasent to stop at a light now. Another option to true duals is a two in one system like the V&H or Reinhart's, if you don't mind the look. You'll actually get better performance out of that system if you're looking for that? Just get rid of that crossover and you'll get rid of the heat Bro!

Kahuna your right not much you can do in Arizona . Unless you only go out at night . And then its up to the Billet Bar and sit in the a/c. But I still like sitting out side watching the traffic on Scottsdale Road and smoking a cigar and having a cold one ! Steve
