Lowered Standard / Rubbing? Scraping?

Alright guys, I have searched for this issue, but can't seem to find much info. I have a 2008 Standard, which I lowered two inches. I used a lowering kit, with the factory 13" shocks. I weigh about 225 pounds also. After I installed the kit, I put about five pounds of air in the shocks, and rode out. Rode like this for several days, and the other day I was coming home from work, hit a pretty big dip in the road, and heard what sounded like metal scraping on the road. I then took a somewhat bumpy back road, and it would do this when I would hit some decent size bumps. It doesn't sound like tire rub, and I have jumped up and down on the back of the bike, and can not get it to hit anything. I have tried 15, 20, 25, and 30 pounds of air in the shocks, all of which seem to make it harder to make happen, but even with 30 pounds in the shocks, certain bumps still make it do this. I have looked at the manual, and it seems that the wiring under the fender is ran to the side, somewhat, so I don't think that I am hitting that tube under the fender. I stuck a piece of wire through the hole where the screw goes for the seat, just to get an idea of how much room there is from the tire to the fender, seems like about three inches or so. I am stumped, as I can't seem to figure out what the hell is happening. I also noticed, today, that when I am cruising along, and let off the gas, I get a pretty loud clunking sound from the transmission, or something. I can goose it quickly and let off quickly, and get the clunk every time. Not sure if it's related, but can't say that I noticed it before. Any ideas from the fine folks here? Any help would be much appreciated, as I love the look, but the noises are kinda scary sounding!
I have a feeling your clunk is going to be your compensator sprocket...I have heard it a lot in the last few years on a lot of bikes.
