It's a guess at this point but if you jump started it with a car or truck battery you could have burned up a sensor. As already mention, running the engine after a jump start will not completely charge a battery.
With what little bit of charge you got out of the jump start, the headlight and other accessories will keep the battery discharged and may not allow the sensors to work properly.
The sensors and electrical system is designed to only handle a certain amount of amperage.

If you jump started it from a car, I hope the car was not running or else you probably totalled your bike battery and probably the bikes charging system because of the amperage difference.
Just a guess on my behalf. It would seem like all vehicles that have a computer when the power is lost for an extended period of time it has to relearn what was lost. Did that make sense? I don't think just riding around the block would do it. Probably need "x" amount of time with normal driving to re-establish itself. Sorry I couldn't be more helpful.
wasn't trying to "reset" it by riding it....just trying to charge the battery back. I wasn't home when this happened. thats why I had to jump the bike. no access to a charger to do it properly.
It doesn't sound like it has enough power at low rpm.
You might need a new battery even though it is starting the bike at low rpm it may not have enough energy density left (charge) to keep it running properly.
its practically a brand new battery, bought it a couple months ago, and its a H-D battery from the dealer. It drained because I left the damn LEDs on...
I have the same issue after jump starting my 2002 Electra Glide Classic. It ran fine when I put it away in my heated basement for the winter. This spring I went to fire it up and the battery was dead. I jumped the battery with the wife's Jeep now it won't idle and runs like s***. My very trusted mechanic looked at it and can't find the cause of the problem. He said I'll have to take it to the HD dealership so they can hook it up to the computer to find the issue. It throws no check engine lights. It has a Thundermax ECM tuner and is fuel injected. Just wondering what your outcome was??? I'm very hesitant to take it to a HD dealership but probably have no choice now.
The Thundermax has an "Initialization Process" that has to be redone if you disconnect the battery or remove the maxi. The process is in the manual, very easy.
