The other bike is a Heritage.......not sure I can swap with an Ultra. At any rate, maybe a little update. I ended up putting 1/2 can of seafoam in the tank then pulled the air filter...sprayed the throttle body and IAC valve with gunk cleaner......a lot...........killed the motor several times but it started back. After doing this for about 30 minutes.....almost a full can of gunk, it seemed some better. Drove it and it seemed improved..........maybe not just my wishful thinking. Anyway......I checked the tank vent tube as well to be sure it was ok and it was, checked for a leak in the line under the tank, it was fine or seemed to be. I sprayed wd-40 around the injectors on the outside while it was running with no change. Maybe......maybe it will improve...maybe it is bad gas. But in the back of my mind I still recall how the other bike ran until I got the injectors changed. I will keep you guys posted on the outcome. If they change the injectors, I should know right then if that is the issue. I think the dealer will work with me, the day we bought our bike we spent almost $50, 000.00 between the bikes and the upgrades and general stuff....hopefully they will think about that. Apparently.(hopefully) resolved:
Today I installed a new TP Sensor.....went for a short ride and I no longer have the issue of sputtering and stumbling. Hope it lasts!.lol

Voila! Maybe the good behavior will hold. If so you're luckier than I was, as my problem eluded me for >1 year through several stabs at fixing it. I'll keep my fingers crossed for you.
My bet is going to be the injectors...We ran into the same thing after a 103 build...That bike had the 8 degree injectors...The 25 degree injectors solved the problem.
Was there an injector change for that year? Or try Sea Foam, run it and let it sit for a couple of days that might clean out any deposits.. just my thoughts..........
Update. Finally got the new injectors in along with the proper race download from HD. Bike runs well above the 2000 rpm mark but the sputtering is still there from idle to about 2000 rpm. Sigh.....lol.
Please let me know what you find. I've been working on my wifes 06 dyna for 3 years now and thought i had it fixed this spring. ran great all summer and now it's doing it again. I cleaned up the ground wires behind the tank in the spring and thougth that was it. i've been swapping parts with my 07 heritage when they are the same parts. How did you get the tps out? thanks
Updating...this morning I found 2 wires going to the starter motor and on checking that they were tight I found the hot wire to be loose, not at the bolt but in the crimp.....enough to wiggle, dont know if this might cause it or not. Also, when I was cleaning the throttle body with spray I noticed that the pintle valve in the top of the body was not coming down when I cycled the bike on and off. I can place my finger over the hole and kinda feel it at the bottom, but it is not coming all the way down. Going to work on these 2 issues tonight and see.
