Rough Idle

What to do? My 09 Road Glide just came out of a 2 year storage with a dead battery. Replaced battery, reprogrammed my V&H Fuel Pak(never buying another one), and I have been running rough before and after I did these things. I doubled checked the program and it is correct (from the web site). Does anyone have any ideas? Again, at roughly 3.5 - 4K RPM the idle goes rough almost dying then comes back up once I let off the throttle? 2009 Road Glide, Thunder header H 2 into 1, Vance N Hines Fuel Pak and a stage one air cleaner. Any help would be great!!

Did you completely change the fuel? Bad gasoline, which after 2 years of sitting, the gas will be bad, could cause those problems.

Try new plugs and get some new plug wires for a start.

Use some Fuel Injector Cleaner also.

if you are accellerating hard and it sputters etc. and then you let off of it and accellerate again and its ok for a few seconds and sputters again, it could be a clogged fuel filter or a restriction somewhere else in the fuel system, and maybe the hose inside the tank has a leak ...
