I noticed this too when I had stock exhaust. Now that I have the new True Dual set up. They are the same temp.

I can verify that I just got some 2011 pipes, more open than my 09s, and about 2 notches louder, and deeper..left pipe seems to be the same

I had issues with the right muffler carrying the load on my 03, the end cap on the left MO never discolored until I swapped head pipes, now all is balanced and the heat load seems to have reduced under my a$$ as well. By preference I like the look too.
