I would be worried about the cat stuff breaking loose and getting sucked up into the engine. I made sure mine was very clean. Looks like you had quite a bit of remaining junk. Not sure?
Exhaust=exit=outbound gases.
Nothing in the exhaust is going to enter the engine. That's why the air filter is on the intake side.
i wouldnt do weld it back together on the bike without taking the battery cables off and unhooking the ecm, radio, turn signal controls, speedo, tach, and anything electronic. Even if you put the ground clamp on the exhaust it still could put stray voltage though the system and fry somthing
I worked on a farm and welded some parts up on the combine. Got in the combine and the yield monitor and gps both got fried...

The engine sucks in from the air cleaner and blows out the exhaust system. The excess debris would be blown out the back. Not sucked into the engine.

not entirely true. there is a thing called reversion that could end up sucking some material through the exhaust valve. i can't really explain it very well, but it has to do with exhaust gas pulses. google it.
Did you have to get special dispensation from the EPA before you did this? What was their reaction?

Its a exhaust, there is no way the motor can suck pieces back up the air stream. If anything they will be pushed out the tail pipes.
