I recently purchased a 2009 HD Street Glide, I upgraded from a Nightster. The SG has 4800 miles, all stock. Now I know lots of people ask this. But if you could start over with your bike, What would you mod first, the engine, exhaust, intake, comfort?
For me it was about comfort. If you are not comfortable on the bike you are not going to ride as offen and as far as you may want to.
The first mod I had done before I even pick up the bike was handle bars and had heat demons add at the same time along with the rider backrest. Those two items made long rides possible. The rest I did myself as money and time allowed.
You having a 09 should mean that you do not have a cat in the header unless yours is a California bike.

'09 doesn't have a cat.'10 and up do.
Exhaust and intake are usually first mods. Biggest bang fo the buck. Do your homework to figure out what kind of performance you want to end up with when the bike is done. Buy accordingly. Look in the forum classifieds for good deals.
Ride the bike and see what mods you need pr want next. If being buffeted by wind look into windshield and air flow control items. If you're not comfortable on long rides, look into seating options.
Bottom line is it is different for everyone as we all have different needs and preferences.

You left off safety. The first thing I do on my bikes is put on an LED tail light and run/turn/stop lights. The difference in visibility to those coming behind you is amazing. Look at this picture showing the difference. The LED's are much brighter, even though the stockers are closer:
Then it's comfort. I ride alot. I swap the seat and bars as necessary to make the bike fit me, rather than trying to fit me to the bike.
Only then do I get to performance. A stage 1 is gerenally enough for me.

I'm a gear head...sooooo when I sold my 111hp/ 114tq FXDWG3 and purchased a new 08' Street Glide, imagine my WTF thought when I pulled out of the dealership. The SG had the power band of a Singer sewing machine...sounded like one too!!! The 10 mile ride home was very quiet and I felt powerless. WTH was I thinkin?! In less than 24 hours I had Rinehart True Duals, air cleaner and a Power Commander PCIII on order. One week later, parts installed I was closer to "liking" the SG.
Within a year and a half, I modded a rear fender for a 180 install, lowered the rear with blocks, modded the seat, rear shocks and changed the oil in the forks. Added a Klockwerks front fender and painted the inner fairing. Ohhh and added speakers. Perfect I can ride again, lol.
Now 4 years later....I need cubic inches. Sooo I just completed a FM 107 build a few weeks ago. Today after I finish a web search and one more cup of coffee, I'm headed to my shop to practice the art of "marbleizing" paint for some paint work on the SG.

You might not know this, but unless the bike was a California
bike, the 09's were the last bikes NOT TO HAVE cats.
Cats did not come in HD bikes until 2010, again unless they were California bikes.
Call Fuel Moto and buy a kit that includes an air-cleaner, PC-V at least for a tuner at least, and slip-ons too if you want a better sound.
ABSOLUTELY the first thing I would do would be to put a Captain Itch Crotch Cooler on the bike. After 4 years of changes here and there, it was the biggest bang for the buck item I did to the bike! I wouldn't consider owning another big V-Twin without one!!!
