Autotune gone wrong?

So I got back from a nice trip in the mountains and the bike is running pretty bad in rpms up to 2500 in every gear. Check the autotune map and -20s all around that rpm on both cylinders. Check my ECM codes and all sorts of ECM codes (p0134, p0154, u1301, u1064, p1003, u1097, p0031). What has gone wrong? Sensors fouled? Autotune shot? ECM?
