Forgot to add. The higher idle is triggered by the clutch switch. So when your in the friction zone pressing the clutch in n out is what triggers it mostly.
with the engine warmed up
1. Start engine.
2. Increase rpm to 2500 rpm and bring engine back to idle. now take your hand off the throttle grip
3. Turn IGN OFF.
4. Repeat previous steps a total of four times.
This process will help the controller learn throttle plate position.
Note: Anytime you shut your bike off and the throttle is not in its normal closed position you may cause the computer to screw up the idle speed.

Hulkss is correct. I had the same problem on my 2009 E Glide. Hitting the Kill Switch before the bike is all the way down to idle will tell the computer to raise the idle speed.
