I would just run all four speakers off the 4 channel amp up front and dedicate the second amp to the 6x9's.
I guess I didn't say it to clear. Or maybe I'm just not seeing it. What I was asking is , How do I hook the Hu to the two amps. It confuses me that I would hook up the front amp to the front side of the HU and then four speakers to the amp. I would have thought that I would have needed to hook all four channels from the HU to run the front and then not sure how to hook up the rear amp. Also I was asking ( in my own confused way) if I needed to change up the 2ohm 4ohm thing since I am hooking four speakers to only two channels.

Both amps are integrated into the HU via a series of RCA Y-adapters splitting the signals to each amp. Both amps will have their own power and ground in addition to a 12v power source to turn on both amps. As long are both amps are 2 and 4 ohm compatible you can run any combination of speakers you want.

Excellent amps for both sets of speakers. Those Infinity 693.11i's are awesome and the CV B2 is perfect for those speakers as is the B4 for the 5.25's. You would have to keep the gains low on the B4 though. 150 watts @ 2 ohms driving 55 watt speakers. Also due to space constraints with that fairing you might want to take a look at this amp to drive the front speakers:
