On a bike with security you need to turn ignition on, then off, and disconnect the battery (or pull the maxi-fuse) BEFORE the system arms itself. If you disconnect the battery when security is armed, you guessed it you will get a piercing earfull...
This only applies if you have the alarm. Having security doesn't necessarily mean you have the audible alarm.

is this something year-specific? on my 06 ultra i have disconnected and reconnected the battery several times (run/brake/turn install, fi2000 install, audio install, daymaker install, etc) and never had a problem with the alarm system, no on/off or anything else done any time.

The only problem you'll have with the security system is the smart siren. Mine doesn't have it so it's never been an issue. I've never noticed my blinkers flashing either.

i have no clue what a smart siren is, so mine may be smart or dumb at this point. I know it does work though via testing.

I believe the security went to auto arming/ disarming in 2007.
Does your fob have a button you press to arm and disarm?
2007 the fobs didn't have any buttons, they automatically armed the bike after five seconds or so. Then when movement was detected the alarm would "look" for the fob, if present it would disarm, if not it would go off.
So if your 2006 wasn't armed you could disconnect the battery and nothing would happen.

On looking at my service manual, it says on page 1-55 to "Disarm security" in one of the steps for battery removal/disconnect. I suppose there could be problems with the security module after if you do it while armed.
