I in stalled two sets of 6x9s in my bags (facing in) and I want to put a shelf above them so I can store a few things and also to clean things up a little.

Not sure you would but you could add something of this nature in the shelf. put some sore of mesh or cloth over it to allow some air flow. http://www.suremarineservice.com/02-1002.aspx
I'll add bug remover spray and a few paper towels.
Since I go on rides that are far away from home and my bike has high mileage, I roll up a clutch cable and keep it in the saddle bag.
