What does your sytem consist of?
Bike year/model?
Stock head unit?
amplifier?
Does it only do it when you use ignition switch, or does it do it when you turn the radio off too?
That way we can get a idea of whats going on?

Amp shutting off after the head unit does. You can manipulate the chain depending on what devices you have.

Where is your remote turn on to the amp wired in? It should be wired to the head unit blue rem wire so the HU comes on first and signals the amp to turn on. If it’s wired anywhere else ( orange wire on light, cig lighter, etc.), it is turning on first, off last and causing the pop on either or both on/off.

What "main switch"? Like a master switch for all the audio?

You have two amps, are you daisy-chaining the blue wire or did you run discrete connections to both?

What speakers are the 'pops' coming from? All or just from one amps speakers?

the main bike switch, the one in the center of the dash
both amps have a wire coming off the remote slug and connects at the blue wire on the radio harness
pop seems to be more from the rear speakers, but not sure

Sorry to partially high jack, but you just run the remote wire off the blue wire that's in the harness wires for the HU connection?

Yes, on an aftermarket HU harness there is a blue wire (with white line I believe) marked REM. This is the remote turn on wire to go to yours amp(s).
