Default Right speaker keeps cutting out

I have a 2011 FLHXSE2 with the additional speakers in the lowers, tweeters in the dash, factory power amp with iPod interface. The right side fades in and out constantly. Took it to the dealer and they charged me $105 to say "we can't find the problem", even though it did it all the way there and all the way home. Seems to only do it when riding. I just took off the outer fairing and checked all the connections, rapped on the amp a couple times, put it all back together and it stil does it. Doesn't matter if it is FM or iPod. I'm thinking it is the AMP as I had heard they had some problems with early 2011's.

If I do replace the AMP, which one would fit with the iPod interface and current wiring configuration?

I too have heard that about some of the 11 HD amp installs.

If you go aftermarket, you're going to have to do some wiring (albeit not difficult) The only way to use the stock wiring as it sits now (plug and play) is to replace that amp with another just like it. The iPod interface is a seperate component and wiring so using a different amp won't affect that at all.

The harness that goes into the amp under your tourpak (I assume this is what you have), I have a bud that had a similar issue and it turned out to be (after 4 days of chasing this problem) the pins inside the connector of the harness that plugs into the amp. The way HD runs those harnesses, it's a tight bend on the wiring that goes into the amp and will stress that connection.

I wouldn't rule out the stock radio though. This issue can easily be generated by the headunit's internal amplification circuit and I would suspect such if what you're saying is the entire right side fades out and not just a certain speaker fading in and out.
