I don't know what you mean by "shallow depth version" but these are the Polk MM's everyone's using and they fit perfect. You'll need 6.5" speaker adapters as well.
There is a slim version, but I think they have permanently attached grills, so won't work in the fairing, which is why nobody uses them. I'm definitely not the expert though. The MM651's fit fine, including with the adapters and polyfil, as I have them in mine.

Are you maybe referring to the DB or DXi series speakers? Both of those have S (slim) versions but they are also a different speaker altogether.
Really it depends on what amp you're going with as to which speakers you should use.

Grills for both were included, but separate. I did have the rear ones bounce out of the pods on a day ride. Almost lost one of them. The little rubber nuts for the OEM speakers are not robust enough for the heavier 6 1/2s. I used captive nuts I obtained from Home Depot. They did not fit right, so I had to bend them a little, but they hold very well.

if you put shallow mount Polks in your rear pods, you put the wrong ones in there unless you're running an amplifier. The stock head unit is designed to run 2 ohm speakers and without an amp you should replace the speakers with 2 ohm speakers. The Polk MM series are 2 ohm, all the rest of them are 4 ohm speakers.
