Picked up my 2013 street Bob from the dealership, installed SE 255 cams, adjustable pushrods, and oil cooler kit, flashed the map using fuelpak fp3 to add the cams.
Started auto tuning on my way back home, it's running great except when i am cruising at 2000 rpm on 4th gear and twist the throttle for more there is a clicking or rattling sound I've never heard before.
Any ideas what that sound might be? I am worried the pushrods are some how out of balance.
Run a few data logs and make sure you're not getting any ping. I would also recheck your work to make sure everything on the exhaust is tight (a loose heat shield can rattle).
Apart from that it could just be from lugging the engine, 2000 rpms is a little low for 4th or any other gear for that matter.
My first thought is the adjustable pushrods are not quite adjusted correctly; I'd have whoever did your upgrade recheck their adjustment; it's most likely a very slight tweak needed.

Don't do that 2000 RPM and 4th gear and twist the throttle should never be spoken in the same sentence. That's horribly low in RPM's for 4th; the bike doesn't even begin to hit the bottom of the power band until 2600 RPM. Always keep the bike in the proper gear to be in the power band; the bottom end of that Twin Cam will be much happier and last longer
Don't be afraid to run those RPM's up; these Twin Cams like a few rev's When you do your next auto tune run try and keep your RPM's up a bit higher. I'm normally cruising in the 2700 - 3000 RPM range and rev-match downshift to keep those RPM's up. When the bike is fully warmed, 4800 RPM shift points are frequent. With those new 255 cams you've got she'll just sing
Running your bike at 2k RPM in 4th with a heavy throttle opening could have very well been the issue; take her out and try it again, see if that sound you've heard persists or was nothing more than too low of RPM's with too high a gear...
Thank you tincup for advice, I will try to take another spin again tomorrow and see how things go. I talked to the workshop today and their answer was they think it might be pinging at this range, and should be tuned for that particular behavior. Let's just hope if this is the case that the fp3 can handle it properly.
